I have a 2002 vtx 1800c with V&H straight shots and a cobra Fi2000 fuel injection module.
Bike was missing/backfiring. I discovered it had not been desmoged. That done it still had a miss. I have been told I need to change plugs but they were not sure if I needed hotter or colder plug. Any help?

I use Bosch Platinum's +4 4419's, it's a step hotter than the '02 stock plugs. I recently changed the plugs and done the pair valve/desmog on my bike a week ago, I had noticed a the engine was a little off at lower RPM's. After doing all that work, the bike is much quieter upon decel (desmog/pair valve the main reason) and the bike runs better at lower RPM's (~2K RPM). The change had revealed that my front left plug (side stand side) was fouled. Hope this helps.
Your missing problem..... is it like the bike looses a cylinder at times? If yes, it has nothing to do with the pipes;
1. Tighten your battery cables
2. Do the ground fix, paying attention only to the "Common Electronics Ground" section as seen on the "How To;Step-by-Step" board here http://www.vtxoa.com/forums/showthread.php?t=205905
