I have a 2002 VTX 1800. Plugs were changed a 1000 miles ago. Acceleration is fine if I do not open the throttle all the way. If I open the throttle, it cuts out like it is not hitting on both cylinders.

Any ideas?

When? There is a rev limiter that kicks in at 5750 rpms, and when you hit that it will drop a cylinder. Once you shift or drop the throttle it stops the limiter. If it happens when the engine is winding out just before you shift, it's the limiter

another problem is that these engines run rich and if
there are not enough rpm's then the engine will 'bog' when
you crack the throttle because a butt-load of excess fuel
gets dumped in ...

get the revs up to about 3,000 rpm and then try cracking
the throttle ...
